She knows a lot about animal.
She has basic common sense about taking care of animals.
Philo is not a creature she knows.
Again, Fluttershy has a lot of common sense regarding animal care. She doesn't lack general common sense either.
She wouldn't have went around trying to take care of a creature she didn't know without the owner's permission. It is unthinkable from someone with her experience.

I don't consider myself much of a brony. I haven't really contributed anything to the pot— no fanart, no fanfics, don't post in any forums, etc. (My has-fancied-animation-for-a-long-time-and-would-like-to-be-an-animator-himself-one-day older brother is such a brony, but that's another story entirely.) I do, however, have headcanons. All the headcanons. Some of them go rather deep, and some are completely irrelevant but still amusing.

Having all the headcanons is one of the best things about this show, IMO. There is just so much to expand on.

The assumption Fluttershy had was that Philomena was very sick. It was clear that Celestia was doing nothing about it. It would be kind of odd to basically go up to the ruler of the country and go "Hey, you're terrible at taking care of your pet, let me do it." *
Which she wasn't because Fluttershy knew nothing about Phoenixes then.
She took Philomena from Celestia because she didn't want to risk anything terrible happening to the bird. Twilight didn't ask Celestia because she worries too much about things and thought Fluttershy would be severely punished for it. And judging by the phoenixes in Dragon Quest, the species is out of the way from most of pony culture, so it makes sense they wouldn't know much about them.
