My guess is that she was supposed to be flightless from the beginning, and they added that scene to make it less ambiguous.

@David: Yeah, I thought that was a bit much; I think that factored into my view of the ending a bit. They take the whole thing so seriously that it was a bit odd when they went back to being reasonable. I can understand AJ's or Fluttershy's reactions, but stuff like physically keeping them away and hiding from them is overkill. At the moment, my only other real criticism is that I think the episode gets off to a slow start. Once they get past the whole "what do we write about" bit, it picks up a lot.
