The letters are simply a way of reinforcing whatever it is Twilight learns. Remember, the whole project is first portrayed as a convenient excuse for Celestia to let her pupil stay with her newfound nakama. This also has the benefit of making sure that Equestria's #1 weapon against The Really Bad Stuff is easy to reach, since its six components spend most of their time within a mile of each other and can be rounded up with a single letter. Celestia described it as a semi-formalized research project for Twilight's benefit, because her pupil is still a bit neurotic and by-the-book. She keeps the letters stockpiled "just in case" (it worked, didn't it?).
At least sixty percent of this is headcanon, but I think it works.
