As for the Freaky Friday thing, yeah, the best way to do it is that the voice actors remain the same, but they each get in each other's character. Though since FS and PP have the same voice actor that might be a problem.

Well, they may be forced to do any personality swaps in a way that doesn't confuse even the bluntest of instruments. Not sure if that's possible.

I agree that the voice switching is a bit of an unfortunate shortcut, but given the target audience, they might go that route anyway to avoid confusion. I'm not sure little kids would be able to differentiate the character's literal voice from their personality.
Still, it would be nice if they didn't resort to that. They could make use of the ponies' body language to avoid confusion; whatever body Pinkie Pie is in is going to be bouncing around. Unless she gets stuck with Twilight's in which case she'll bounce like twice and get tired out.

It would probably be fine if they kept the voices to the pony. They could even make it clear by having them say "Why does my voice sound weird?"

Geez, I dunno, how about swapping the characters speech patterns, accents and behaviour around enough to make it obvious?
Really, kids aren't as dumb as most people think.
And anyone should be able to figure it's a Freaky Friday Flip if Apple Jack was dressing up fancy like, lost the southern accent, called everyone "darling" instead of "sugarcube" and didn't wear her hat.
Yeah, an establishing scene of them even shouting out loud "Oh my gosh, I'm *insert other pony's name here*!" Maybe even have the two affected characters shout that in unison via split screen.

They could even switch hairstyles... again! Because remember how Twilight Sparkle once had curly hair, and Pinkie Pie once had straight hair?
That could also lead to Twilight Sparkle eating too much pie again.

Heh, I could see Rarity re-styling "her" hair when body-swapped.
And Pinkie continuing her enormous eating habits, but becoming full faster than shes used to, since she doesn't have her own metabolism anymore, while another pony in her body would wonder why they feel so hungry all the time.

I was thinking they could do an "I, Architect"-esque take on it, with the ponies' respective actresses trying to do their new body-inhabitants' voices (like Michael Dorn trying to do I.R. Baboon's voice while in Weasel's body and Charlie Adler trying to do I.M. Weasel's voice while in Baboon's body).
