..Or there just isn't a one-to-one correlation between the symbols and the concepts. If they're up to intepretation at all, it make sense that Twilight would get the "official" magic symbol; she's very book and nitpicky about doing things the "right" way. So it's only natural that if she's going to get a magic-related CM, she'd get the "official" magic symbol.

Yeah I assumed the elements took the shape of the bearers CM's not the other way around, not like the giant stones had each one's CM on it to begin with.

If I remember, when they first recovered the elements, the symbols on them weren't apples and lightning bolts and balloons, it was circles and polygons.

Ok, so a CM appears when a pony learns their true calling in life. It is based on how they are, what they like, what they are good at etc... those things determine the CM, not the other way around. Even the most obscure CM's, the pony it belongs to understands what it means. I'm thinking that the CM is based on what the pony most associates their talent with at the time it is formed.

Okay but that's not Twilight's Cutie Mark. Her's has two central stars and five surrounding it. The stone is one star.

I could see that that particular star symbol having something to do with magic, seeing as it appears on Shining Armor's mark as well as on the broach he wore at the wedding, which belonged to his uncle. But Twilight's mark consists of more than just that star symbol, so I still don't buy that mark = symbol. IMO, Twilight personally associated that symbol with her talent, so it appeared as part of her mark.
It's not just stone that it's carved in, but the most powerful weapons in existence to be displayed prominently in the castle of the Immortal God Monarchs. It's not the kinda thing you half finish and say "Eh, it'll be good enough"
