Part 1: A plague of nightmares descends upon Ponyville. Affecting foals first but progressively getting worse and worse. Soon, ponies start going catatonic due to fear.
Fluttershy saves her friends from succumbing to such a fate, but it's too late, and the Fear Eater regains physical form after feeding off so much fear.
Part 2: The Fear Eater wreaking havoc across all of Equestria in the flesh. The princesses set up a protective barrier around Canterlot where ponies evacuate to to remain safe from the ambient fear in the air.

Wouldn't a protective barrier around Canterlot be set up by Shining Armor again rather than by the princesses?
Maybe it's because we already have Discord, but I'd rather this type of villain be a lot more serious.

@Turtle i think that the mane cast should defeat it, but the Princesses are busy keeping everypony they can protected from the fear. So they aren't being useless

The fear eater tries to save itself by conjuring a vision of the Elements failing when the Mane Six use them against it. In fact, put that near the beginning of the second part. The remainder is them figuring out that this isn't real and they need to get out of the vision to finish using the Elements and save the day.

Oh, or maybe the princesses try to confront it at the beginning of part 2, but it uses their fears against them and almost renders them catatonic (I imagine it makes Luna look like Nightmare Moon again in an illusion to mess with her mind)
They then manage to teleport back to Canterlot and pour all their power into erecting a barrier to keep him out
