It might be because Pinkie was being a bit condescending. I mean, I know I'd be kinda annoyed if somebody younger than me patted me on the head and said "Don't worry, Auntie Pinkie will take care of everything."
What, the timid, shy character isn't allowed to have a certain range of emotion? Shame on you! That's what makes these characters feel more rounded!

^I get the feeling that Fluttershy might not really know how to act around Pinkie. They're basically opposites in terms of sociability, after all, and Pinkie's outgoing enough that she makes other sociable ponies uncomfortable.
