I don't think we have any idea. It's entirely possible that they left to go someplace else after; dragons seem to be mostly solitary from what we saw in the first season.

You know, the recent episode may have nicely explained why it was such a major deal that there was a dragon "napping" nearby in Dragonshy. As Twilight says, Dragons are rare enough that Ponies, as a race, don't really know much about them at all. Clearly, Equestria is not their normal stomping grounds. It's likely that there are many other areas on the planet that can handle them, or they migrate a lot, so a dragon settling down into an ecosystem that is most certainly not prepared for it? Pretty big deal.
