Personally, I'm always worried about the much, much scarier option that the elements of harmony stripped her not of the ability to fight, but rather of the desire. That is to say, Celestia has, at her beck and call, six ponies with the ability to create absolute loyalty to Celestia.

Someone actually did design a Sun Tyrant Celestia at one point... I forget what they called her, though. I also forget the artist's name. Damn.
^That's a possibility, but come on. Nightmare Moon was legitimately evil, then she wasn't evil (or Nightmare Moon) anymore after getting Loved And Tolerated. Sounds like a fairly positive use for the Elements to me.

Now I think that both Luna and Celestia should turn out to be evil, and end up getting locked away inside the Moon and the Sun respectively. Leaving the ponies to rule things on their own.

^That's the thing. Celestia and Luna are both needed; Celestia took over the moon for the thousand years her sister was gone, but there's no one anywhere near her level of power in Equestria. Locking up both of the celestial sisters would end Equestria as surely as Nightmare Moon would have.

Yeah, that's the other thing that really bothered me. It says that Luna had control over the moon and the night time. Equestria must be a really weird planet if the moon only comes out at night.

Not necessarily. It seems apparent that Ponies are needed to change everything, from the weather to the seasons. but as we've seen with the Everfree forest, things CAN work autonomously if left alone. Maybe the same is true for the heavanly bodies. 
Maybe if Celestia and Luna are gone they'd start moving on their own (the length of the day might change but hey) Maybe the entire thing was a scheme set up by one or either of them to keep the ponies under control

Can Luna use the elements? Celestia did a 1000 years ago (although the effects were different to when the mane cast used them) can Alicorns invoke the elements power without needing to rely on friends?

^Celestia can use them, apparently, but they're less powerful because she can't use all six. The 'magic' element doesn't refer to magical ability, it refers to friendship. Twilight is the bearer of Magic because she's the center hub of the mane six - while I'm sure they all knew who each other were before Twilight came, they didn't really have anything in common until they all met her.
...My canonview is heavily influenced by "Dangerous Business", I admit.

Only one so far, and it's an MLP/Negima crossover (with more series to be incorporated). So it's right up your alley, I guess.
