So we have Twilight as Frodo and AJ as Sam (she's the closest thing we have to a gardener), Pinkie could do double duty as Merry and Pippin. Star Swirl the Bearded is Gandalf.

Actually I would have seen Celestia as Gandalf, AJ as Sam (she's the one always here for her friends), Fluttershy as Frodo (the scared one), Twilight as Legolas (the "magical" one), RD as Gimli, Rarity as Boromir and Pinkie as Bombadil. Which left Aragorn. Let's say Luna. Because why bucking not

Right. Then Twilight as Gandalf. Legolas and Aragorn...Spike as Aragorn and...uh...Trixie as Legolas ? :s

I dunno, Celestia seems a more Galadriel*-esque character; one that isn't as directly involved in what's going on.

Fluttershy could make a good Frodo, though. In which case Twilight could be Gandalf, as she's by far the most "wizard"-ish of the cast. Legolas could be Rarity; she's a bit magical and very precise. I could easily imagine her as an archer.

I'd switch Pinkie and Derpy's roles, but other than that I think you nailed it pretty well. Also Luna is totally Arwen. Yes, I know she's technically Galadriel's granddaughter rather than sister, but close enough.
