The only things that could stop Nightmare Moon were the Elements of Harmony, but nobody knows where they are.
Especially Nightmare Moon. Of course it's in her best interest to destroy the elements, or at least tuck them away in a safe place where only
she knows, before they're used against her.
Keep in mind that she's been imprisoned in the moon for a thousand years. Imagine if you were asleep for a thousand years (I dunno, cryo-stasis or something). I'm willing to bet that you wouldn't be able to recognize a thing. It'd be like waking up in a completely different world.
So even if Nightmare Moon managed to spy on Twilight and overhear where the last known location of the elements were, she has no flippin' idea where she
is. Let alone what direction she should go to find the things.
So, she can assume that Twilight knows the way better than she does. But wait! If Twilight finds the elements first, then it's all over! Alright, then, let's try to kill them all! If they're out of the way, then she's free to search the forest for these elements at her leisure. And if they
do manage to break through every obstacle, they're still leading her right to the elements anyway. Either way, she wins!
So, they make it to the castle, and the elements are sitting there nice and dusty. Time to whisk them away before they can be activated... except it looks like we've got a stowaway. No matter, we'll just smash the elements so no one can use them. Bam, Nightmare Moon wins!
Incompetent? I hardly think so.
