The only things that could stop Nightmare Moon were the Elements of Harmony, but nobody knows where they are. Especially Nightmare Moon. Of course it's in her best interest to destroy the elements, or at least tuck them away in a safe place where only she knows, before they're used against her.

Keep in mind that she's been imprisoned in the moon for a thousand years. Imagine if you were asleep for a thousand years (I dunno, cryo-stasis or something). I'm willing to bet that you wouldn't be able to recognize a thing. It'd be like waking up in a completely different world.

So even if Nightmare Moon managed to spy on Twilight and overhear where the last known location of the elements were, she has no flippin' idea where she is. Let alone what direction she should go to find the things.

So, she can assume that Twilight knows the way better than she does. But wait! If Twilight finds the elements first, then it's all over! Alright, then, let's try to kill them all! If they're out of the way, then she's free to search the forest for these elements at her leisure. And if they do manage to break through every obstacle, they're still leading her right to the elements anyway. Either way, she wins!

So, they make it to the castle, and the elements are sitting there nice and dusty. Time to whisk them away before they can be activated... except it looks like we've got a stowaway. No matter, we'll just smash the elements so no one can use them. Bam, Nightmare Moon wins!

I will be right back I do have things to say about this one, but I need to finish flailing first.

I'm going to disagree on Celestia being stronger than Nightmare Moon/Luna. Again. My headcanon is that Nightmare Moon was stronger and was winning the fight until Celestia used the Elements.

@Kyler I actually like to imagine that NM implemented a gambit like that, because I desperately WANT her to be competent. 2 things though:

1.) Discord was completely fine after being imprisoned for 1000 years, we have no reason to believe there was anything wrong with NM due to her imprisonment

2.) After hearing that the elements were in the forest, NM had no excuse, NONE WHATSOEVER for keeping the mane cast alive. It's an unnecessary risk (the ONLY risk facing her might I add) that she could deal with INSTANTLY if she wanted to. Discord had the twin excuses of holding all the cards in his hand when he played around with the mane cast (they were NOT getting their hands on the elements until he allowed them too, which he only allowed after they had been fully discorded) and it being his very NATURE to fuck around with ponies. NM had NEITHER of these things

I think it'd be more poignient if Celestia WAS stronger than NM. That way it firmly establishes that defeating NM in combat WASN'T the point. It's not about who's stronger. Even if she beats NM into a bloody pulp she's essentially accomplished NOTHING! The moon is still high in the sky and she's hurt her beloved sister.

Yeah. I've said it before, but I think the reason she maneuvered Twilight into finding the Elements was because a single pony, no matter how powerful, can't be fully attuned to the Elements, seeing as how they revolve around cohesion and cooperation and such. And she didn't want to go through with sealing Luna away again, because that would be paramount to giving up on her sister.
