I also think that the setting being in the human world would detract from the story. You could easily keep the solution outside of Equestria by having it in Everfree (granted, that's already been done) or maybe some other location at the edge of one of the far sides of the Everfree. Or perhaps the deep Everfree proves to be too dangerous for the ponies to survive (possibly just until near the end of the game, where shortcuts could then open up that way), so they need to move along the edges. This would give opportunity for them to arrive at other unfamiliar pony cities. You could even put the older generation ponies into these cities as NP Cs.

Also, that dragon they sent away in Dragonshy had to fly off somewhere.

How about WP: Willpower.

I like "Will" the best so far.

Just to be clear here, no matter where the story goes, its still going to be a Friendship is Magic story at heart. I love these ponies as much as you do and wouldn't like to see them upstaged by people from older canons (which remember I'm only interested in by proxy of being into this series), or by original characters.

Actually, I've come to consider that I could do a far more simplistic and streamlined version of this plot. To wit: Celestia (or Luna) happens to tell Twilight that the Mother Pony can be seen from the top of the Tallest Mountain, which is clear on the other side of the Everfree Forest, so the mane cast crosses the forest, goes through Boggy Bottom Swamp (I always assumed that was in Everfree), come out and climb the mountain, and at the top they see the Horsehead Nebula and realize its the Mother Pony, boss fight, game is won.

...Hmmm. Actually, that's not at all bad. It would be a really short game, but those often work well in the freeware circles...

... And then I could do the rest in the sequel! Mwahahahahhaha!

EDIT: ... On second thought, no. You can't start the story with Celestia getting sick and failing at her job, and end the game with the mane cast having to win a favor from a freaking nebula, and have the adventure itself be nothing but a hiking trip. That alone demands something a little more epic, at least.

So, back to brainstorming ideas.

Is it weird that I found Insane Fluttershy more funny than scary?

I didn't find her scary so much as awesome.

But then again, I also found flipped-out Pinkie Pie awesome instead of scary, so maybe I'm not a good judge.

I think depressed-Pinkie scared me because she's so overly emotional all the time anyway so seeing her doing a 180 in demeanor is terrifying.

For some reason trying to think of what sort of thing would lead to lines like this actually occurring in the show amuses me.◊
