I've never really liked Doctor Hooves. Its strange, because I like Doctor Who, but I've just never thought he crosses over well with ponies. There's plenty of other less sensible crossovers I like, I don't know what it is about that one that disinterests me.
I don't really have one, myself. The Big Mac comics have made me very slightly partial to Fleetfoot, but I don't think I can call it a real fave yet.

I'm thinking season 4 will have stronger continuity given the light arc of Twilight's progression in s3 and the Games Ponies Play/Just for Sidekicks episodes happening at the same time. There's also a similar case with Sonic Rainboom/Cutie Mark Chronicles and the Gala.
