I think part of it is that certain characters wouldn't really be interesting to watch in one-on-one interactions. Like Twilight and Fluttershy would probably get along great, but they're both so reserved that it wouldn't really be interesting to watch them unless some sort of external conflict was happening. That's why interactions between say, Applejack and Rarity are more common; the characters are different enough that their interactions are more fun to watch. Some pony combinations just don't make for as interesting shows, and since storytelling is built on conflict, the writers are more likely to put the ponies together in combinations that result in conflict.
What are you talking about? Some of the funniest scenes have starred only Twilight Sparkle and Fluttershy. Have you not seen "Green Isn't Your Color" or "A Bird in the Hoof"?
Off-topic, but has anyone ever submitted anything to Equestria Daily before? (I sent them a fic yesterday and I got a response saying it was sent to the prereaders just three minutes later. o_o)

Luna tells Spike that his natural, inborn jealousy and territoriality can come to serve him, as the ponies who are 'his' will be his family - he'll safeguard their success, safety and happiness as he would his own. So in a way, he
would be a patriarch.

I did once read a mini-fic about him growing up to be Ponyville's protector.
Also, he is clearly Twilight's familiar, which is a fancy term for "wizard's slave for life".
Your choice of words makes me wonder if you have a rather grim view of the world.
Seriously speaking, though, I very much doubt that that's the way Twilight looks at Spike.
On a similar note, I wonder how Spike's "you're not mommy" line in
Winter Wrap Up factors in.
