Couldn't it follow the Crystal Heart Spell novel? Seems like a pretty good basis for a 2-parter. And it would explain the alicorn stuff.

Does the novel have a clear villain?

The press release said...
TWILIGHT SPARKLE AND THE CRYSTAL HEART SPELL is the first book in a brand new chapter book series. Each book will feature a different pony character and an original story that ties in with events in the MY LITTLE PONY: FRIENDSHIP IS MAGIC, animated television series. Books will be released every three months and will feature bonus activity pages ($5.99 / Ages 6-9).
...so I doubt it's a case of Novelization First.

As for the antagonist role, the most prominent antagonist in TSatCHS is Gilda the Griffon, with the "Great and Powerful" Trixie being the second-most-prominent antagonist.

I don't know what that is. But I was thinking there's a special spot in the middle of the castle that activates giant mecha mode when all the elements of Harmony are present. Twilight can be the head.

Canterlot is Metroplex?

It would be odd if the basic plot of the premiere was the same as a several months old novel. Personally I'm expecting the S4 premiere to be about Twilight's first major task as a Princess, which could involve a villain coming by to mess things up. especially since the novel already kinda covers the whole "Twilight coming to terms with being a Princess" thing, or at least the beginning of it.
