It's extremely unlikely that Fluttershy's parents are involved with animals or Fluttershy would probably have had experience with them or been near the ground before the day she got her cutie mark. Her parents obviously stay away from the ground.

True. I still think that it's doubtful though, as Fluttershy would have probably noticed her relationship with birds earlier if she had lots of contact with them.

As far as I know, birds rarely hang around clouds. So even if a pegasus who had lived skybound all their life wouldn't even know what animals looked like it'd be pretty understandable.
