That was certainly a fun episode. I don't see the problem of Twilight not thinking that Sullen!Pinkie was the real Pinkie. First of all, she had to be one-hundred percent sure that it was really her. Second, the real Pinkie was acting so unlike Twilight thought she would that it's not unreasonable to assume that she's a defective copy.
As for the whole "Twilight killed the clones" thing, it was pretty clear that they just got sent back where they came from, rather than disappearing altogether.

Eeyup, I really don't see any major problems here. Not that it's going to stop the rash of "The final Pinkie wasn't the real one!" fics that are obviously going to pop up.
@Badwolf: The pool is magic. Draining some of the magic to make copies wouldn't necessarily lower the water level.
