There's a (possibly false) origin story for real life April Fool's Day. April used to be the first month of the year, but in the 16th century Europe switched to counting January as the first month. Those who persisted in celebrating the New Years on April 1st were made fun of as "April Fools" and subjected to pranks.
So, to translate that into Equestria: Over a millennium ago, April 1st was a holiday in honor of Princess Luna, but when she became Nightmare Moon and got banished, the holiday itself fell out of fashion. Soon, those who persisted in celebrating April 1st were branded "Lunatics" (which was later shortened to "loons") and became the butt of practical jokes. And now in the modern day, the origins of April Loon's Day are forgotten by everypony besides the royal sisters.
