Maybe the villain is threatening enough to warrant the Mane 6 going after them, but too mortal to withstand the Elements of Harmony?

x 7 I like the idea of a bad mortal pony who causes trouble all over Equestria, but not in an end of the world sort of way.

As opposed to friendship, honesty, loyality, generosity, laughter and kindness, they are a:

solitary, deceitful, apathic, greedy, miserable jerk who uses and abuses ponies for their own ends, for whatever reason.

Cyberman (Cybus Cybermen at least) considered reming emotion and cybernisation as good thing.

Technically, they are upgrading people by giving them nice new bodies. If it wasn't for the whole "getting-chopped-up-and-losing-your-emotions" thing, it would be good.

As did the original cybermen as well. That's an arguably noble goal, but they still weren't good people
