It's not direct control. It's just the console he's using is capable of sending messages directly to John's brain. John can follow or ignore these messages as he pleases.
As for "the future", WV is in the far future relative to John's time on Earth, but at the point where he's receiving messages from WV, John is in the Medium, which is a separate universe from Earth.
And when different universes interact with each other
there is no correlation whatsoever between their timelines. Portals linking different universes will do so at completely arbitrary points on each 'verse's timeline. "Before" and "after" are meaningless concepts when comparing events that happen in different universes.
Understanding that principle will make a lot of subsequent timey-wimey shenanigans less confusing.

Yes, owing to portals and information exchange, events in one universe can cause other events in another universe.
Combine that with the timelines acting independently, and you run into the bootstrap paradox a lot in this story.
Event 1 in universe A causes event 2 in universe B, which causes event 3 in the same universe, which causes event 0 back in universe A, which was secretly the cause of event 1 all along. That sort of thing.

No problem. They were kinda Karny anyway.
Those episodes certainly have their flaws, but on the whole I think it handled everything quite nicely. I just hope that the next time we get a real villain they get defeated by means other than a Magic Love Cannon.
