They can walk and handle clouds as if they were solid objects. They can also make a cloud start raining by simply stamping on it. There's no way they could do all of that without some sort of magic.

I still don't think that it's magic (at least in the same way that unicorns and alicorns perform magic). I think that, like the earth ponies, it's their connection to the sky and the element of wind/air that allows them to perform such feats as walking on airborne water vapor.
Birds have also been shown standing on clouds, per "May The Best Pet Win".
