It always gets on my nerves when a single 'trait' of a character gets blown into the only thing people care about about them. Lyra's had potential to be interesting but I feel it's overdone, and I've never cared for the notion of Derpy being seen as dumb simply because she's wall-eyed.
I'm surprised you didn't mention the muffin obsession, speaking of a single trait being blown out of proportion.

The whole "Muffins" thing is from a single clip. The character appears to be saying muffins but Im pretty sure they're saying "stop it".
I dont know what episode the clip is from but its one where all the ponies are upset at someone... its from one of the first few episodes I think?

I think there was one that was just a clockmaker? I never read it, but stuff like that. I don't see why they have to be The Doctor. I don't really see the similarity design-wise, either.
I once tried to write a story about the doctor where he's just an ordinary scientist, but then I got reminded that I can't write. I only managed to get a paragraph in before giving up.
