It's fairly obvious at this point that there is something keeping her from being able to, as we've seen Featherweight, Rumble, and even Pound Cake fly with no problem, while the most she can manage is to pull her body a few inches off the ground.

I don't know, even the birds were laughing at Scoots in Ponyville Confidential, and the situation was embarrassing enough to constitute blackmail. Not being able to fly at least a little bit seems to be something that just isn't normal for a pegasus.
