The only magic colors we've seen so far have been Blue, Purple, Green, and Yellow (so far exclusive to Celestia). I'm honestly surprised they haven't used more colors.
I'm betting each unicorn has there own unique magical signature that can be traced, while Pegasi all have unique feather structures so they can be traced if they leave one behind. EP's though.....

well, there are enough coat/mane colors, that any hairs left behind could help narrow things down.
