I think it's largely a question of ease. We have no idea how practical magical in-vitro fertilization is, and at the same time, I think Equestria is probably idealized enough that there aren't tons of oprhans around that need to be adopted. So it's entirely possible that adoption is actually more convoluted than just cloning the two mothers and implanting the egg in one of them.
