Twilight-nothing for sure, but likely a stipend from being Celestia's student and tehnicly assighned to ponyville as such. (I like to think that her working as librarian is just in exchange for room and board in the library)

Fluttershy-Well she did say it was an "Official" bunny sneses, so who knows, possibly public serve payroll for taking care of stuff like that? But she does seem the one of the mane 6 that would have the lowest cash supply.
