Well, there's always the Diablo series. Yeah sure the player wins in the end, but they always end up
doing so in a way that comes back to bite them HARD.

StarCraft The human enemies tend to be a bit less so due to overconfidence/ego but that is more then made up for with Sara "I'm pretty much the queen bitch of the universe" Kerrigan.

The main villain of Live A Live is central to the whole thing, though it may take a while for one to make the connection, and longer for the game to show you how we got here. But the part where it does hits
hard.
Also, gameplay suggestion for Live A Live. When playing Akira's chapter, equip all the robot-enhancing weapons as Accessories for Akira before his chapter ends. You'll thank me later.

Bloodlines is a great game, despite the bugs. The hotel freaked the hell out of me the first time I played it.

That depends. There are a few different endings to the game.
Before the final battle, he certainly earns a great number of victories, though at a certain price. And if he wins the final battle,
he wins hard.

Oh, I just thought of something else with a competent villain -
Watchmen. I'm not sure how much more competent you can get.
If there is anything that you are alone in thinking, it's "thinking that you're alone in thinking of your theories".

@Ginger: All victories have to come at some sort of price. If the villain can win just by waving a hand, then it's either hax when the heroes win or you get

Look, to fully explain what I said would be spoiling the greatest plot twist in the game, so I can't clarify. All I can say is that I can't clarify what the victories are or what the "price" is. I'm trying to be cryptic and keep the surprise surprising, and I'm sorry if I made it sound bad in the process. I'm really trying to say that there the main villain is scarily powerful, and I suppose that I should mention that the non-main villains are also very powerful.
