Celestia didn't deny it because she was trying to stay on topic. If she indulged him in any of his mind games then it only make things worse in the long run. She'd open up more opportunities for him to take adantage of what she'd just said. Which she didn't want.

I think, semantics aside, the intention was fairly clear. He was pointing out that she had turned him to stone, by saying that he had never done the same thing - the issue is simply that all of his subjects were ponies. Not like he's going to turn himself to stone, after all. In essence, "At least I never tried to turn you into a rock."
I'm just assuming that he's harping off the fact that she turned him to stone. Basically something like "Yeah, being a statue sucked, but you don't know that because I never made any of you into a statue". It doesn't really imply that Celestia turned anypony to stone; just Discord is playing off the fact that trapping him in stone for millenia was a pretty nasty thing for her to do.

@Ginger: Yeah, never legitimize personal attacks by responding to them. It just makes things worse and gives your attacker more room to talk.

He was trying to mess with them, Celestia didn't indulge him, so he dropped it pretty quickly.

Re watching a few old clips I have noted a thing or two, primarily that since the season opener the dialog has been a lot more stilled and unnatural then it used to be. Did this strike anyone else?

I haven't really noticed the dialogue change any, although the overall plotlines haven't had as much back-and-forth as some of the first season ones.
