Wait, this might just work. Have the Elements fuse into 3, becoming the Trihorse, and turning neutral rather than purely for harmony in Equestria's future.
The 3 goddesses are a somewhat misremembered representation of princesses of Luna, Celestia, and Twilight. And Sombra's Ganon.
