Really? What specifically was contradictory? I didn't notice anything when reading it, though to be fair I didn't read it over a dozen times like the earlier books.
I don't remember the details but it's easy to miss unless you really think about it.
IIRC, the main problem is that Snape was stated to have been a helpful spy during the first reign of Voldemort, which isn't possible if Voldemort's murder of Lily is what caused him to switch to the good side.

Edit: Thinking back on characters that need to develop, there really needs to be more interaction with Shining Armor and Spike.
