Twilight I can see as one for string instruments. Perhaps the violin or viola.
Rarity strikes me as one for the piano
Applejack... also seems like a string instrument type, or perhaps I've developed a bias thanks to Fiddlesticks.
Fluttershy, I can imagine would say she's prefer to be something in the background, like a low brass, but she is the most talented saxophone player you've ever heard
Rainbow Dash is definitely the type to want to play lead trumpet.

I've always pictured Dash as either shredding on an electric guitar going crazy on a fiddle. Derpy would be awesome on the Analogue synth or a Didgeridoo.

Zecora plays an electric obokano. Have you ever heard one of those? It sounds like a cross between a theremin and a Sega Genesis FM bass. It's the weirdest thing but the sound is totally badass.
