I was wondering that too. Maybe the explanation is that she didn't try as hard on protecting them the first time because it didn't occur to her that Discord could come back. It had been over 1000 years after all.

Something that really disturbed me in the episode that I kind of forgot in the aftermath. Why the hell is there such a thing as a reformation spell!? The Want-It-Need-It spell? That was disturbing. This... this is frightening. This goes way past creepy and straight into mindwipe territory!
