Fluttershy just isn't much of a focus character, she works much better as a supporting cast. Same with Pinkie. The best Pinkie episode (AFID) actually pretty much had Cranky as the protagonist with Pinkie as antagonist.
Well, I'm sure the next Fluttershy episode will turn things around for her. There is absolutely no possibility of the spotlight being stolen by some other character. You hear that Scootaloo? Stay back. This is Fluttershy's episode.
Well, it seems he either dies or slips quietly into the background text, never to be important again, as is the case with pretty much every character in this story I actually like.

@Crow: That's what's going on. Story just can't process human emotions and is relying on his heuristics subroutines to make an assumption.
