well, not counting Dr. Whooves stories(I consider those a separate category from normal crossovers anyway), I can throw 2 at you right away. These are both easily in my top 5 for crossovers.
Crossed Paths
. The girls,
Indy, and
Jack each stumble upon the exact same strange red gem while exploring ruins in their own respective verses. When they all simultaneously make a grab for it, and Twilight tries to teleport, they all find themselves in a strange place that seems almost alive, and is recreating places, and enemies, from all three of their respective verses, and eventually from other verses entirely. They have to work together to find out what is up with this place and find a way home.
I know this sounds like a crazy crossover, but it's seriously well done. It's criminal how little attention this has. Though I have to warn you, it gets pretty dark towards the end, in a
Survival Horror kind of way. Nobody dies or anything, but the settings get crazy and it's quite descriptive.
Justice Itself

Tyrael, Archangel of Justice, upon destroying the Worldstone, is flung clear out of Sanctuary and into the endless plane between realities, Pandemonium, and crashlands in Equestria. Dying, and too far away to be reborn from the Crystal Arch, Celestia and Luna craft him a mortal shell, a pegasus body, for him to inhabit while his angelic essence recuperates. And they know the perfect quaint little town for him to stay at while he does so. Of course, adapting to being a mortal is the least of the challenges Tyrael, now named Paladin, will have to overcome...
Some pretty awesome action, a bit of comedy from Tyrael adapting to a mortal form, and I want to say more but it would kind of spoil things.
