A Pegasus villain could also be quite interesting.
Instead of relying on overwhelming power and nigh-invulnerability, like all major villains so far, he'd use weather manipulation, speed and the cover of night to strike and flee without being even noticed.
But they seem to
know where they are going, the ones who walk away from Omelas.

Jokes aside, I agree that a major villain who makes heavy uses of stealth would be nice too. If we are going to have a pegasus, I would like it better if s/he had pegasi henchman. That way the climax would end with a massive dog fight between them, the Wonderbolts, and Rainbow Dash.
