Come on, the ingredients are clouds, rainbow, and pegasus feathers. The weather factory contains copious amounts of all three. Is it really that far-fetched that a bit of cloud and a feather might end up in one of the rainbow vats or something?

Well Scoot had to vacum up the rainbow color so it's probably a specific part of the rainbow. Also, it doesn't look like pegasus feathers fall out easily.

Seeing as they can pick up things with their wings, maybe the feathers have nerve and muscle fibres running through their shafts. That would make them less likely to fall out and more likely to be painful to remove.

There's also the little matter of Pegasus wings acting like hands at some points. Remember Fluttershy using her wings to put items into her saddlebag in "Putting Your Hoof Down"?
