Depends. If the ugliness if personal feuds, then it won't necessarily show in the series. But if it was due to, ah, major artistic differences that turned ugly, well...

Based upon the degree of dedication I've seen from both Theissen and several of the rank-and-file animators, I remain cautiously optimistic, but that definitely means some serious talent in some key leadership roles leaving.
I'm also a little concerned that the fandom may be burning itself out, or just reaching that critical mass of less-than-pleasant people at which the fan community on the whole becomes an unpleasant place. The recent bickering over the Blind Bag canon names and Sparkler's introduction spring to mind. Or maybe I just need to stop browsing Ponibooru.

I really do hope that the fandom and the show don't implode. This is such a sweet, cheery cartoon with an unusually (for the Internet) positive fan base, and I would hate so much to see it descend into bickering, flame wars, and copious amounts of Broken Base that have plagued other fandoms.
In the end, I just want to see a funny and cute little show about colorful ponies that manages to not insult my intelligence.
