I managed to lose Fluttershy right before phantom train and I have no clue HOW. Any pony have an explanation? (I reloaded anyways.)

Fluttershy leaves at some random point the first time she joins, you can't stop that. You'll pick her up again later.

@steve Fluttershy will likely leave you at several points. You have to find and recruit her again later on.

So Fluttershy is the one who replaces Shadow? That's... odd. I might wanna play this rom hack now...

I recall there being some sort of pattern to whether Shadow leaves or not, but usually what I do is (if I really don't want him to leave) just avoid fighting until I'm on the train. Doesn't normally matter though.

Oh, okay. Guess I'm getting them confused.

@Steve: A note about Fluttershy, there will come a point in the game where you have to wait around for her to show up. There will be a running countdown at the time pressuring you to leave without her, but make damn sure you wait or you won't be getting her back.
