Rainbow is probably the most flawed because she's the only one that's a flat out jerk.

Be that as it may..... She's still the most flawed. Even though Rarity is pretty bad, I will not allow my personal opinions to cloud my judgement of this question.

The complaints about how "horrible" Rarity has been certainly seemed to point in the direction that flawless, perfect superbeings would be preferred...

What would an Evil Counterpart to Spike be like?

What she did was a very personal case of What Do You Mean It's Not Heinous? that resonates especially strong with me. I can handle characters being jerks. That doesn't mean they don't still annoy me on occasion. You don't NEED to love characters 100% of the time. It's ok to think that they're in the wrong on occasion

I can accept the ponies being mean and/or selfish sometimes, because even sugary-sweet ponies are only people. (Can't really say only human, lol)

I like flawed Characters, I mean I like Applejack even though she technically has RD's same qualities, I like Twilight even though she's hopelessly naive, and Spike even though... What's wrong with Spike again?

Hold on, I just noticed something about the show's timeline for season two, (presuming that Season two timeline is in episode order). During "Lesson zero", Twilight goes nuts over being unable to stick to a schedule. she also seems very OCD, Far more than normal. The thing is, What was the last Ep? The Discord Episodes, where the god of chaos makes, well, lots of chaos. Next ep, Twilight is obsessed with order, and goes crazy when she doesn't have it. Perhaps the incident affected her more than we thought. (ok, the creators probably didn't intend it, but its still interesting to note)

I guess? I haven't figured out if there's anything I don't like about him.

Fridge Brilliance! Spike's moments of douchebaggery are a consequence of his "feral" dragon instincts overriding his usually pretty good nature. He got possessive and territorial when Owloysius seemed to muscle on his territory in Owl's Well, and his recent Incident is due to the feral dragon instinct to hoard stuff.

I expect that Spike is going to need to learn self-control and be tempered by the Element-bearers of Harmony so's he can live peaceably with the ponies of Equestria even after growing up.

@Mousa Spike's also pretty blunt and prone to making insensitive comments (like calling Twi's bird's nest and ice skating skills "an outhouse" and "comparable to a natrual disaster" respectively)

Don't try to figure out timelines on this show. You'll go as nutty as Twilight in Lesson Zero.

I just make the quick blindguess that some eps chain into each other in a reasonable sequence.

Remember the episodes are meant to be watched in any order.
