I was always partial to the Bat Ponies being Lunar loyalist, but I'm not sure if that actually makes sense given the backstory. Also given the kind of show Fi M is they aren't a separate species they were probably transformed against their will.

I'm still not sure what to make of the bat ponies. Closest thing I have to a headcanon is either that there aren't any, and Luna just used illusion magic to make them look cooler, or they're a subset of pegasi, kinda like how Crystal ponies are a subset of earth ponies.

Or if you wanted to make it more interesting; reverse it. Flutter ponies were originally changlings who took on less frightening forms.

Not in the show (as JT mentioned), but they do also show up in My Little Pony Friendship Is Magic IDW Issue #9 and in Gameloft's My Little Pony Licensed Game.
