I dunno, Applejack's family is the most confusing for me, it seems pretty clear that the parent's just straight up aren't around, but it may just be an oversight on the part of the writers that they weren't there to see applejack go to manehatten...

If I had to theorize, I'd say that Applejack's parents live on a different apple orchard, but sent Applejack to live with Big Mac and Granny while she was still a filly. It might be because Granny needed someone to help out around her farm and/or be trained to take it over when Granny's no longer able to do any of it herself, with the apple family hoping to keep the orchard in the family by one means or another. There might also be some mindset of by sending Applejack to live with other relatives, the elder apples might be hoping to teach her some sort of life lesson about independence or whatever it is that gives the Apple family the traits that make them the Apple family. Or maybe they just have so many kids that they can't support all of them all on one farm.

Part of my theory comes from Real Life where I remember how my own parents have mentioned that the man one of my brothers was named after who was born into a farming family was sent to live with relatives when he was just a kid for one reason or another.

Fanfic Idea: Fluttershy inherits the family business of cloud making that includes a large factory that productuces an incredibly dangerous kind of cloud. She must overcome intimidation, blackmail, and corruption in order to keep her family name (and Equestria) safe. At one point she laments about drowning in a sea of paper work...made from trees.
