Twilight — Spike or Aloysius would notice the first night she doesn't come home. The others will be notified first thing tomorrow morning when Spike goes a-looking.
Applejack — Immediately. She's got three people worrying about her when she doesn't show up for dinner.
Rainbow Dash — Maybe a couple of days or so. She lives alone, and the local weather team would assume she's taking a day off or something.
Fluttershy — What Meta Four said.
Rarity — Similar to Twilight, but with Sweetie Belle. Unless she decides to crash with Apple Bloom, and Applejack asks whether Rarity knows about the unscheduled sleepover.
Pinkie — Probably a day or so. If not the Cakes missing their one assistant, someone's bound to notice the lack of random silliness.

Sweetie doesn't live with Rarity, though, so if she isn't around then Opal might be the first to notice Rarity's absence (EDIT: other than random would-be customers who wouldn't know that Rarity had been gone longer than just when they were there).

I'm honestly kinda surprised they haven't pulled the magic clone card with Twilight yet. Given how she tends to stress out really easily, you'd think she'd attempt it. Or maybe Rarity, if we wanted to shake things up a little.
