I don't mind Scoots being some kind of disabled. Disabled people are still people, and they're not necessarily living some perpetually bleak existence. They have their strengths and weaknesses just like everyone else, and they're perfectly capable of kicking ass. (The term disabled can be kind of a misnomer that way.)

I don't want to ever wish this on Scoots, but perhaps she gets into an accident that busts her wings up (much like what Rainbow Dash). All of her plans that she was going to do with the CMC gets thrown out the window because of that. In her recovery, she learns that she has some skills in no flight/wing related things.

@Kyler: like I said, wrong muscle bunches exercised. She's not exercising her Lift groups and entirely grinding her Thrust muscle groups, so she lacks the strength to actually take off.
Eh, I take Pound Cake as evidence against the basics of flight being a learned skill. That, and Ponyville Confidential showed that not only was she incapable of flight in her current condition, but that it was quite a sore point for her. Sore enough for it to be blackmail material, at least.

Eh, the girls have dealt with the danger of nearly dying (or actually being technically dead for a bit in Twi's case) more than a few times. Plus three separate threats that could end in the world being pretty messed up. I don't think a Scoots episode like that would be much darker.
